We have transited through SJU twice in the past 2 months. In both cases, we were on single tickets with JetBlue. We have global entry, but it did not help either time as there was essentially no line at customs & immigration. As mentioned, we were forced out of the secured area, and required to clear security again. TSA pre was helpful in getting back through security quickly.
A word of caution regarding the tight connections however.......both of our Silver codeshare flights were extremely late departing EIS. An hour might be enough time to make the connection if everything goes smoothly. That said, there have been far too many travel issues lately for me to feel comfortable with that tight a connection. Understanding the desire not to have to return the boat super early, I would still opt for the earlier EIS departure to afford you more time in SJU. Just my humble opinion. I am watching the 3pm EIS-SJU as I will be on this with my family on Aug 25 https://flightaware.com/live/flight/JBU5501/history/20220810/1805Z/TJSJ/TUPJSilver Air - codeshare B6, connecting to B6 SJU-JFK We all have global entry as well. I wonder how the connecting boarding passes will be printed if we have to exit the secured area and go back through pre-check? Unfortunately JetBlue will not give me free checked bags (jetblue Barclays card) as usual because it's a codeshare. BUT will jetblue share TTN/Global Entry with Silver - it's all in the reservation? jetBlue doesn't seem to know. Let's hope the flight leaves close to scheduled time?

Our experience has been that we always pay for bags leaving Beef, even when they are free coming in. In our experience, Cape Air is pretty good at leaving on time (or early). It also means a much shorter line at Immigration. Agree that those are usually very short, unless you're unlucky and there's a big plane from a foreign country.
Even when they print your connecting boarding passes at Beef, they always reprint them in San Juan.
