We have a Southwest flight option that puts us wheels down at 1:35 at SJU and a Silver Airways flight out to EIS at 4:50..... with checked bags, baring any inbound flight issue , is 3+ hours sufficient?

No problem with that amount of time - it's always the security lineup that stalls people who have to retrieve their bags.
