Who is the most reliable airline? Cape Air, Seabornre, Inner Carib?

Flew Cape Air, Silver and ICA in the last Month. All were good.

If we have a six hour layover in SJU, with current restrictions, AND we probably need to collect bags and re-check in to a different airline (not a code share) is that enough time to leave the airport and go do anything in San Juan?

There is a great wine bar with good Puerto Rican food at the beginning of Concourse B; across from Margaritaville. I can waste a few hours there without any issue.

There is a great wine bar . Online review: La Vendimia de José "If you want a glass of vino before your flight, you came to the right place. They have a great selection of wines from around the world.
