I agree with not running the generator underway. I'd get up in the morning, fire up the generator and the water maker, start the coffee. Drink coffee until the tanks are full. Put the watermaker into flush mode (not all want you to do this on every operation, read the instructions for yours) and then kill the generator and get the sails up.
