Say that one decides to just fly into SJU and purchase a different ticket onward? If that ticket costs less than your original flight to STT, will you get money back?

There is an alternative to fly to STT and use VI Airlink to get to EIS. Looking at a random day in mid-January, it looks like they have 2 flights/day planned; 9:50am and 4:00pm. $151 per person.
