JetBlue partners with Cape Air. If you buy both flights on the same ticket, you only pay baggage fees once, they transfer your bags and they have to put you up if you miss your flight. Arriving with a small number of other passengers means you are likely to get through C&I faster, too.


What is important is that JetBlue owns the problem. If you miss connect they must put you on a later flight and if needed pay for your hotel as long as the cause was not weather. If you book different reservations and miss the flight no one owns the problem and your connection ticket is no longer valid. Generally however they will let you standby for later flights as a good well gesture.
